El Dr. Fuentes recibió el Doctorado Honoris Causa de la Universidad Veracruzana en 2011 por sus contribuciones al área de Nanotecnología. También, el Gobierno del Estado de Baja California, le otorgó el Premio Estatal de Ciencia y Tecnología 2015 en la modalidad de Investigación Científica aplicada a la Innovación Tecnológica. Asimismo, en reconocimiento a sus contribuciones a la catálisis, la Federación Iberoamericana de Sociedades de Catálisis le otorgó en 2016 el Premio de Investigador Senior, siendo la primera vez que se le otorga a un mexicano.
